The input control file for running sigstb includes only one lines data at least, however, it can contain three lines data at most for consecutive execuctions repeatedly using different parameters. The first run generates three output files of scrs1, sigs1 and opns1. ..., and the third run generates scrs3, sigs3 and opns3.
each line contains 7 parameters. They are:
1. The type of energy rules you selected. If type=0, Tinoco energy rules are used, otherwise Turner energy rules are used. 2. Start position in the sequence for your searching region 3. End position in the sequence for your searching region 4. Window size 5. Threshold value for selecting a signicant unusual folding region (UFR) if SIGSCR is less than the parameter (UFR is recorded in the default file of sigs1, sigs2 or sigs3) 6. Threshold value for selecting an signicant open region if SIGSCR is greater than the parameter. 7. Threshold value for selecting an signicant open region if the energy is greater than the parameter. The signicant open regions are recorded in the default file of opns1, opns2 or opns3.
